Are there any issues with running multiple instances of a strategy with different settings at the same time? Are there any issues that can be created from an indicator/data perspective?

Welcome to the NinjaTrader forums!
The only issues would be if the strategies are both placing orders to the same account and instrument. If the accounts are different and the instruments are different then there's no issue.

Other than that, NinjaTrader is designed to run multiple instances of indicators on any instrument with different settings, and multiple strategy instances on different account/instrument pairings.
One thing to keep in mind is that these scripts use CPU, some more heavily than others. Eventually running too much will overload the machines hardware capabilities.
