Is it possible to write a strategy that makes all trading decisions from one instrument (MES) but make the actual trade using another instrument (ES)?

That is certainly possible, that is know as multi instrument programming.
There is a sample strategy that comes with NinjaTrader called SampleMultiInstrument which outlines some of the basics, if you want to fully understand all possibilites you can review the following documentation:
The BarsInProgress can be used for order entry methods to delegate where the order is sent.
