When connecting is there a way to prevent Ninjatrader from downloading everything in your workspaces and just download the data that you plan on working with at that time? Thanks

The only options for this would be to enable or disable Get Market Data From Server (Is Available)
You can select this under Tools> Options> Data

What happens if you hit abort, does it just stop the one contract loading at that time?

It will abort any additional loading for any instruments that have not completed.
