You can indeed run multiple strategies at the same time in real-time. If you are backtesting, I would not recommend doing so as it would take a long time to get results.

What happens when one strategy goes long 2 contracts and another strategy shorts 2? Are you flat then?

Could be the case in your actual account, but to the individual strategies they do not see each other or interact with each other in any way.
