I am not sure what you are referring to by your "FIX Engine."

Apologies what i ment was I have my own internal FIX engine that that connects to my broker. Can I connect up Ninja trader to that FIX Engine. So create a new connection rather than using the standard ones in the list.

Unfortunately that is not supported. You must connect using the standard connection process.
