Say I have price bars in panel 1 and MACD in panel 2. I want to add the ATR stop like TSSuperTrend to MACD in panel 2. Can I do that without having to edit the code in the MACD indicator or can i do it from the drop down indicator box.

Yes, you can do that in the Indicator's Parameters so in the Indicators windows select the "TSSuperTrend" and in the panel to the right change the Panel to "2" to plot on the MACD panel as well.

I did that but it is overly skewed and I could not get it to plot corectly

Can you try to change the "Scale Justification" of the MACD to "Left" and then press OK?

Is there an set of instructions for this somewhere, because i am obviously doing something wrong. What do i use as the input series for the ATR that plots on the MACD.

Does the ATR use the MACD's output value as an input source or are you simply looking to overlay the two indicators in the same panel?

I want the ATR to use the MACD output to calculate the ATR.

Please see the screenshot for an example. I set Input series to the Macd line of the MACD indicator. You can choose the Avg line or Diff as well.
