If I am storing tick data from CQG and getting historical data from ninja server, then will there be duplicates since there maybe slight discrepancy in timestamping ticks on arrival at my end vs ninja recording times?

Yes, this scenario could result in unexpected behavior. It is recommended to use the "Save chart data as historical" (Tools > Options > Market Data) only on a connection where historical data isn't offered or is disabled.
