Dave, you did not mention an important nuance that the files under "virtual" folders are actually named as folderName.filename.cs in physical file system.
It's a nice decision that avoids new folders and yet achieving structured naming, however, it may have issues with increased nestedness (and no folders in VS with multiple virtual folders/files also may be an issue).
