I think i've seen it stated here before, but im noticing this as well. I have a flat commission structure for 3.80 round trip per contract. So in ninjatrader i put in 1.9 per contract... But for some reason, it doesn't calculate it properly.... sometimes it calculates it as 2.85 and sometimes as .90... I don't understand why. Can you please help

Thank you for your forum post.
There are some huge changes to commissions in beta 22 which we are trying to release.
At this point I suggest holding off and retesting with beta 22 and then please do let me know however if it continues on beta 22.

The commissions are stored in the DB and stored in the config.xml file.
These 2 files would need to be manually deleted. This would cause you to lose all your configuration settings(Options)/account connections and also the DB which would lose the following.
This process will delete your saved ATM Strategies, Trade History, Instrument Lists,
Can you please rename the NinjaTrader database. To rename the DB:
• Shutdown NinjaTrader and Go to the Start Menu
• Select My Documents--> NinjaTrader 7--> DB--> NinjaTrader.sdf
• Right click on NinjaTrader.sdf and select "Rename."
• Name it "NewNinjaTrader.sdf."
Also rename the following file as well
My Documents->NinjaTrader 7->config.xml
to
My Documents->NinjaTrader 7->configBackup.xml
• Then restart the software.
This will start you back to default then try to setup the commissions again and check the results.

I have the exact same problem with NT7b22. Trading ES via TTfix, with $3.8 RT commissions.
NT applies the same $3.80 commission to every trade *without* regard to whether the trade is a 1-lot, a 2-lot or more. The 2 lines in the attached picture show a 1-lot and a 2-lot trade next to each other, both with the same $3.80 commission. Clearly wrong.
The root problem seems to be the way NT interprets trades. NT applies commissions on a per-trade basis, even though it should calculate per-unit charges for futures. I trade futures, yet NT treats my trades as if I traded stocks. Plain wrong.
This is a serious bug, it makes commission and P/L calculations completely unreliable.
BTW, and importantly, the same philosophical problem pops up at the very start, for it is impossible to define a correctly tiered commission structure for futures. Presently, NT can only think in tiered commission levels for stock trades, where per trade commissions may change based on the unit size of the trade. Well, in futures, there are no per trade charges, but per unit commissions, which are fixed. Moreover, in most cases the per unit commission decreases with the total number of units traded during the current month (i.e. my per unit ES commission drops to $3.6 RT, once I have traded 10000 units in the current month). This is impossible to set up in NT currently.
I understand that for NT to be able to apply tiered commission levels for futures, a considerable overhaul of the commission calculation functions will be needed. Yet, until then, it would be very useful to add a "Total # of units traded" line to the performance summary page, to help with checking for commissions.
Fact is, NT should be intelligent enough for me not to have to use Excel to get reliable P/L and commission figures. NT is supposed to take care of all this, yet it does not.

I believe you do not have your commissions set up correctly. If you have your commissions set up under minimum commission this would be expected. However if you want commissions set up for futures like you say you want a commission charged per side per contract. You would need to set this up as a commission level and this should give you the desired commissions applied.
Please put 0 for Minimum Commissions and then goto the Commission level and then select the ... button and put 0 for units and for Commission but your per contract per side commission rate.
This should get you what you need.

Thank you very much for your clarification, that was a silly mistake on my part. NT works as expected once futures commissions are set up properly.
However, it is really not possible to set up tiered commission levels for futures, as described above. Is this something I should post in a separate thread?
