Hello,
This indicates that NinjaTrader was not able to fully shut down. This is usually caused by a corrupt workspace. Can you please follow the below instructions to move the workspace files out of the workspace folder and then test to see if you are able to shutdown NinjaTrader successfully. If you are then continue to rebuild your workspace. Alternatevly you can then restore a workspace from a known working backup.
To delete/move your workspaces:
• Please close NinjaTrader and go to your desktop Start menu
• Open My Documents
• Go to the NinjaTrader 7 folder
• Go to the Workspaces folder
• Right click on all XML documents and select Delete or Move them to another location
• Now restart the application and it should start up normally

Let me know if this does the trick for you. If it does not please send a note to support at ninjatrader dot com and reference this forum post and attach your trace files for today so that we may take a look.
You can find these files at the following locations, please attach these to a return email:
Start Menu--> My Documents--> NinjaTrader 7--> Trace--> trace.20100512 for today. (trace.yyyymmdd for any other date)
Start Menu--> My Documents--> NinjaTrader 7--> Log--> log.20100512 for today. (log.yyyymmdd for any other date)
Thank You.BrettNinjaTrader Product Management

Do not understand why this worked
I am comparing 6.5 with 7 - so I start the one - do something, stop it and then start the other.
I had NT 7 running - and since your instruction was to first stop it before deleting the xml files i decide to delete the xml for 6.5 first - while 7 was running.
I then stopped 6.5 - and saw that it is correctly not running as a process anymore - and then started NT7 (forgot to delete the xml files before starting it)
When I closed 7 the process was also stopped correctly - I do not know why 7 started to work after I deleted 6.5 's config.xml file?
